There's truth to that, but the exact same thing happened with Doctor Who. That's why it was brought back for a failed TV movie and in 2005 with the successful TV resurrection, the constant demand from fans for more powered both franchises.
In America I would agree, Star Trek is definitely more important in the grand scheme of things. Internationally though I'd say that's debatable. In fact I'd say they both have a lot in common, a large following in their home countries and a strong cult following internationally.

I recall it getting quite the publicity push from Disney, so I wouldn't say they screwed it over because of what it was. Another show that got the shaft pretty hard was Gravity Falls, also a show that I adore, and that is very Disney friendly. Disney as an entity seems to suck at scheduling at the moment.
From what I can gather Tron Uprising wasn't picked up for a second season not due to its content but due to its very low ratings. If the content was the issue Disney had then they would never have let it out of the animation studio in the first place, let alone air the entire season on Disney XD.
